Soil salinity can affect growth at both seedling and reproductive stages and also affects yield. Therefore, rice varieties with salinity tolerance is a necessary challenge to overcome the problem. The objective of this study is to find tightly-linked markers or genes related to salinity tolerance at seedling stage particularly in the region of qSt1b by fine mapping. Four hundred and fifty-four F3 population from KD, a susceptible variety, and KD-CSSL106, a chromosome substitution line derived from KD crossed with IR68586-F2-CA-103 which is tolerant against salinity stress, were evaluated for salinity tolerance under 150 mM salt stress and evaluated using IRRI-SES for salt injury score. From the salinity screening of the F3 population, lines showing extreme response (susceptible and tolerant) were selected by creating a susceptible group and tolerant group comprised of 20 lines per group. The SIS score of the tolerant group ranged from 4.60-5.57 while the susceptible group had SIS ranging from 7.8-9.0. KD had SIS score of 7.85 which is considered susceptible, while KD-CSSL106 had SIS of 6.13. The susceptible and tolerant pools were subjected to sequencing and a total of 3,779 SNPs were generated from the whole genome sequence of the pools. QTL-seq analysis found QTL on chromosome 1 in the region of qSt1b at position 40.2-42.6 Mb that showed extreme difference in SNP-index between the tolerant and susceptible groups with a size of 2.3 Mb. This region contains a total of 381 genes. Six KASP SNP markers were developed in the 2.3 Mb region and were used in genotyping the individual lines (40 lines) used in developing the pools. Results of the genotyping the QTL region was able to narrow down into 0.3 Mb and contains 21 genes. From the detected genes, LOC_Os01g70010 and LOC_Os01g70020. These two genes are found in the highest peak of the QTL. Each gene explains 11.49% of the phenotypic variance explaining salinity tolerance. Therefore, the DNA markers developed in this study can be used in salinity tolerance rice breeding at seedling stage with higher precision
