Fine mapping and identification of candidate gene(s) for cercospora leaf spot disease resistance in cowpea [Vigna unguiculata (L) Walp]
Abstract:
Cowpea [Vigna unguiculata (L.) Walp.] is one of the most well-known legume crops of the world. Cercospora leaf spot (CLS) caused by Cercospora canescens or Pseudocercospora cruenta is an important disease causing yield loss in the tropics and subtropics. A previous study using an F2 population of a cross between CSR12906 (susceptible) and IT90K-59-120 (resistant) identified a major QTL qCLS9.1 for resistance to CLS. In this study, we finely mapped and identified candidate genes of the qCLS9.1 using a F3:4 population of 699 individuals derived from two F2:3 individuals segregating at the qCLS9.1 used for identification of the qCLS9.1 in the original population. The F3:4 population was analyzed with newly developed SSR markers to narrow down QTL interval and obtain recombination within QTL qCLS9.1. QTL analysis revealed two tightly linked major QTLs, named as qCLS9.1A and qCLS9.1B, locate to marker intervals VU10g3-11 VU10g3-12 and VU10g3-12 CEDG070 covering 19.3 and 9.5 Kb region on cowpea chromosome 10, respectively. The presence of the QTLs in the qCLS9.1 was confirmed in the original F2 population.
There were two annotated genes in the VU10g3-11 CEDG070 region; Vigun10g019300 coding for NAD-dependent malic enzyme 1 (NAD-ME1) and Vigun10g019400 coding for dynamin-related protein 1E (DRP1E) of which both of them are involved in electron transport in mitochondria. The marker Vu10g3-11 located in Vigun10g019300, while the marker CEDG070 resided in Vigun10g019400. In total, 12 and 2 single nucleotide polymorphisms (SNPs) in coding sequence (CDS) and 5 untranslated region or TATA boxes of Vigun10g019300 and Vigun10g019400, respectively. Derived cleaved amplified polymorphic sequences (dCAPS) markers specific to SNP in CDS of Vigun10g019300 and Vigun10g019400 were developed to detect the resistance alleles in IT90K-59-120. Among three amino acid changes (N299S, S488N and S544N) in NAD-ME1, S488N of CSR12906 appeared to have deleterious effect on the function of NAD-ME1. Both Vigun10g019300 and Vigun10g019400 revealed differential expression between IT90K-59-120 and CSR12906 challenged with C. canescens. Especially, Vigun10g019400 in IT90K-59-120 showed higher expression than that in CSR12906. Altogether, these results indicated Vigun10g019300 and Vigun10g019400 are the candidate genes for CLS resistance in the cowpea IT90K-59-120.
