Abstract:
In the vertebrates, the microsatellites are simple sequence of DNA ranging from 1 (mono-) to 6 (hexa-) nucleotide repeat motifs which are abundant and ubiquitous in the genomes. They have been widely studied in various context, mostly in eukaryotes, making them an inseparable tool for genetic investigation. However, as their study often focused on a single taxonomic group, understanding the evolutionary significance of their presence still remains a challenging topic for most of researchers. In the first part of this study, a new tool called, MicrosatNavigator was developed for perfect microsatellite identification in DNA sequences. With this tool, microsatellite patterns were identified in the genomes of 186 vertebrates. These patterns showed a strong correlation between the number, distribution, length, and GC content of microsatellites and specific evolutionary lineages. On the other way, the microsatellite have also a crucial role in the population genetic investigation and ecological studies. Furthermore, researchers still face the challenges on how to select and construct effective marker panels using the microsatellite. Various measurements, including the Polymorphism Information Content (PIC) has been proposed, as well as optimization algorithms. In the second part of this study, the utilization of the Ant Colony Optimization algorithm, together with the PIC values prioritizes marker efficiency over traditional high PIC values of markers. The resulting budgetary implication could significantly alleviate barriers in certain breeding programs and conservation initiatives.
