Genomic Functional Annotation in Spirulina platensis Through Phylogenetic Profiling (I)
Abstract:
Phylogenetic profiling is a non-homology based method for inferring functions to
functionally linked proteins that co-evolved together. Most of the available tools are
web-based and not applicable for constructing the profile for all the genes in a given
genome at once, hampering gene annotation processes. To overcome the drawback of
the existing tools, a stand-alone automated tool has been developed to accelerate
analysis of the phylogenetic profile of Spirulina platensis and any microbial genome
with high degree of accuracy and less time-consuming. The algorithm of the tool relies
on the presence and absence of the homologous genes across known genomes, which
are identified based on whole genome reciprocal BLAST best hit. The tool
automatically clusters the homologous genes with the same profile and produces the
output in the form of files containing genes in the same clusters with confidence value,
facilitating the function inference for the uncharacterized proteins. Prediction accuracy
of the method is dependent on the distance of reference organisms in the evolutionary
tree.
