Development of the Cassava EST Database System and Its Application
Abstract:
Cassava (Manihot esculenta Crantz) is the third most important crop in Thailand that gives the highest yield of food energy and traded internationally in several different
forms - most notably is starch. A genomic approach is now a critical step for further research and development in cassava biotechnology, including starch metabolism. To gain an
insight understanding of the starch biosynthesis, the expressed sequence tags (ESTs) from 14 independent cDNA libraries prepared from different environmental conditions
(a collaboration between BIOTEC, Thailand and NAIST, Japan) are deposited in the developed cassava EST database. ESTs will fulfill information on general cassava biology,
including its development and starch metabolism. The cassava EST database contains 100,000 ESTs, which are cleaned and assembled into 10,632 contigs and10,513 singletons.
Due to the vast size of this information, the cassava EST database was developed to systematically store and efficiently manage information that provides a useful genetic
resource as user-friendly web interface. It provides integrated access to ESTs from the cassava (Manihot esculenta Crantz), which will facilitate identification of a number of
genes, development genetic markers and comprehensive cloning of gene families of interest for scientific community. Users can retrieve information using text or blast searches.
Annotation is provided against NCBI, Arabidopsis thaliana, Oryza sativa, Solanum lycopersicum, Solanum tuberosum and Medicago truncatula EST databases, and with GO
vocabulary. This work can be contributed to the study of cassava transcription profiles under different environmental and developmental conditions.
