Construction of a Genome Annotation Syatem for Spirulina platensis C1 (I)
Abstract:
The Spirulina platensis C1 genome sequencing project aims to identify genes and their products encoded
by its entire genome. It is speculating that the information gained will contribute to an insight understanding
into the biology of Spirulina. To organize data from the genome sequencing project and provide scientists
easily access to explore and extract annotation information of S. platensis C1, an annotation pipeline has
been developed. The s ystem accepts raw DNA sequences and computational annotation records as inputs
and offers relational database storing sequencing and corresponding annotation information that can be
manually curated through a graphical wep interface. The database is designed to contain DNA sequences,
computational annotation, history log of human curation. Main features of pipeline are (i) accession of raw
DNA sequences through graphical representation of microtiter plates that contain DNA fragment reads
from the sequencer, providing the ability to easily trace back to various versions of sequencing data, (ii)
curation system, showing not only the annotation result in text mode but also graphical picture of relations
among contigs, ORFs, and annotation information, which help human expert to determine automatic
annotations on curation process, (iii) similarity search process against S. platensis C1 sequences. For
annotating hyprothetical proteins, the pipeline also provides a tool implemented one kind of the genome
context analysis method. The tool is based on Rosetta stone method providing functional linkage of event
that proteins found separately in one organism can be found fused into a single polypeptide chain in another
organism. The predicted functional linkage can be used to infer function if one of two separate proteins is
a hyprothetical protein. The overall system promote good data organization, visualization for genome
monitoring and manual annotation processes, as well as annotation of hyprothetical protein
